I have a different solution to why charizard and mewtwo have two megas, and it comes down to the mega stones. All of the mega stones were created either with Xerneas's power or with Yveltal's, and Mewtwo and Charizard just happen to be the only pokemon where both Xerneas's power and Yveltal's power created a stone for them, hence Charizardite X (from xerneas) and Charizardite Y (from yveltal)

Considering a pokemon can only Mega evolve if they and their Trainer have a strong bond, It's probably only painful if there's no bond. Though im one to believe that certain pokemon will feel pain regardless of the bond depending on their mega. Which makes me wonder if them slowly saying their name while their body goes through the process of Mega Evolution is basically the pokemon grunting.

And a theory for why charizard has 2 megas is that X is probably artificially created just like the mewtwo stones and or that x and y stones are the same just that if a charizard cannot handle the pain and is in rage he becomes the X version because theres a dex entry that says that when charizard is angry his tail flame becomes blue

Charizard and Mewtwo’s X Megas are likely not meant to be taken as implications towards the lore for Megas as a whole but rather as just extensions made due to marketing reasons in the real world. Mega Charizard X was revealed in October 2013 while the Y form and other Kanto starters were revealed in Semptember. Mega Mewtwo X was revealed way after Charizard X and Mega Mewtwo Y was revealed in the starting batch alongside Mawile, Absol, and Ampharos in August by the name of just Mega Mewtwo. I find it somewhat likely that the Pokémon company/GameFreak made Mega Charizard X and Mega Mewtwo X as a direct response to fan backlash towards Mega Charizard and Mega Mewtwo. At the time fans were extremely upset Mega Charizard wasn’t a Dragon type despite Ampharos becoming Dragon when it mega evolved. Mega Charizard X is also wildly different from both Mega Charizard Y along with Mega Blastoise and Mega Venusaur. It’s bigger, bulkier, has a black and blue colour scheme with red eyes, feathery wings, shoulder spikes, more fire, and an emphasis on melee physical combat. This to me kinda screams 2012-2014 deviantart trends. It’s like Mega Charizard X was made specifically to cater to fan demand at the time to appease them after Y’s disappointing reactions. Mega Mewtwo X showed up way later and us the complete inverse of Mega Mewtwo Y. Fans dogged on Mega Mewtwo Y initially due to it looking so weird and alien but that’s the point, it got smaller and moved its tail to its head because that’s a more efficient transfer of neural links and brain stuff. Mega Mewtwo X is just bulkier Mewtwo with body armour, an emphasis on melee combat instead of psychokinetic power which Mewtwo is associated with, and also has stretchy rubbery arms and legs like Breloom or Luffy. It also is suspicious that the forms revealed later in are the X forms. They specifically made them X forms as a preemptive decision because they already knew X would be more popular than Y. Consistently the blue game of a duo always sold better, Blue sold more than Red, Sapphire sold more than Ruby, Diamond sold more than Pearl and they were right, X sold more than Y. They actively decided to put the forms made for the fans in the game that the fans were going to gravitate towards more so that they didn’t need to be indecisive in picking between X or Y. This is also backed up by the Genesect movie where Mewtwo appears but only in its Y form. Mega Mewtwo X to my knowledge never appears in the anime. It’s most notable appearances in other media were Pokken Tournament and the card game. Mega Charizard X was a hit in the anime at the expense of Y’s existence and Y only really exists on the box of Super Mystery Dungeon afterwards. All in all it feels like the X Megas shouldn’t be taken into account when discussing the intricacies of Megas as a whole as they may be more like after thoughts than actual important pieces in the lore puzzle. The stones exist because of random chance like the others, it’s not special or specific unless they state otherwise in PLZA.
