There's one thing you missed. Prior to the events of MegaMan ZX, Ciel found Zero's helmet (or some other remains) and placed his "consciousness" into Model Z, a Biometal that gives its user access to their abilities in the form of armor. Though some speculate that Giro is Zero given their physical similarities and the fact they're both Reploids that wear red and have long blonde hair.

That is not true, the supposed truth is at the crash site of ragnarok, the core is still intact with doctor weil's conscious still remains, over a century it slowly corrupted humans and reploids alike, to trace the source of the corruption, ceil and her guardians formed a research team that looked for the source of corruption. In reality, it was master albert of trinity sage that used the ragnarok core's power to create the first bio metal, model W. After studying the fragements of model W, ceil reverse engineered her own biometals by doing something similiar, by downloading the consciousness of past heroes from the cyber space into the biometal, which were basically X, Zero and the four guardians, remember when reploids lose their physical body, their soul/aka main programme goes to the cyber space, they only live as cyber elves by projecting themselves into the real world, once they lose that energy, they are forever inside of cyber space. So in a way, capcom built a back door for themselves in case if they ever need to resurrect these heroes. imagine if the sequel of megaman ZXA somehow has Ceil re-appear and brought along 6 rebuilt bodies, by downloading the data from the bio-metals, she could technically resurrect X and Zero.

One thing: Dr. Cain rebuilt Zero, but only after the X-Hunters did all the work of upgrading Zero. Zero received his upgrades from Serges (one of Dr. Wily's Reploid bodies) and the X-Hunters. But, the X-Hunters weren't able to put Zero back together in time, and X got a hold of Zero's upgraded parts, and brought them back to Dr. Cain. If you look at Wily's design of Zero (at 0:57 of this video)...you can see he has the broad, straight shoulders. However, in the first MegaMan X game, you can see how Zero has the ROUNDED shoulders. It's only immediately after Zero's parts are recovered that Zero had the broad, straight shoulders installed. Dr. Cain couldn't have done that since the parts were in the possession of the X-Hunters; and, Dr. Cain couldn't possibly have known what Dr. Wily's original design of Zero actually was. The only one with all the knowledge need to upgrade Zero is Dr. Wily, himself. Because NO ONE else knows of Zero's design and/or internal workings at all. Zero is a mystery to everyone and everything...except Dr. Wily.

You forgot to add the Megaman Zx history that cones afterwards. Where he becomes a biometal and can talk to the human borrowing his powers. Ultimatly falling into the hands of the bio metal x user Aile and Vent and becoming Megaman Zx. Each Megaman that They defeated left thier bio metal to them and not only does this give them the powers of that megaman by switching which biometals they are using but those bio metals are living and give on the fly advice in each moment that transpires. At the height of power, Aile or Vent in Megaman form with all bio metals have like 9 or more voices guiding thier deciaions in a battle. Hell Megaman Zx even fought and defeated Omega Zero from Megaman Zero's time and aquired him as a bio metal!

The actual reason is "art shift", you're supposed to act like he has looked the same the whole time, that's why the real body is just a slight palette swap of MMZ Zero. It's like when Gundam Wing changed from Okawara designs to Katoki designs for the OVA and then we see flashbacks to the anime with the Katoki designs.

At least the change from the Keiji Inafune design (X series) to Toru Nakayama design (Zero series) was just aesthetic. It was a huge deal for Gundam Wing in comparison, because they fucked with the tech specs of the mecha. The original design for the Wing Gundam Zero by Kunio Okawara was a transforming mecha, and you'd see it transforming all the time in battle and pulling a lot of stunts and cool scenes. The "custom" OVA version by Hajime Katoki was just a robot with angel wings that doesn't transform and can only shield itself with the wings. Now you can't explain the scenes from the TV show with the new design. Similarly, the Gundam Sandrock had a machine gun and homing missiles in the TV show, and the redesign has absolutely no ranged weapons. You know how they solved that? They made a MANGA RETELLING with the Katoki designs that tailors the battles for the newer designs! Now imagine if the Megaman X series got a remake with the lanky Nakayama designs. Nah, that'd look terrible.

If you beat the x hunters cain rebuilds zero....if not the story is different and the control chip is stolen and sigma rebuilds zero....
