Two verses before Jesus said "judge not", He said "seek ye first the kingdom of God, and *His* righteousness". His righteousness is the righteousness which is imputed by faith. I think Jesus was teaching believers not to judge each other because "all have sinned and come short of the glory of God" (Romans 3:23). "None are righteous" (Romans 3:10). We should always judge sin, but not the sinner if they have believed and been saved. Since these things be true we cannot judge who has believed and who hasn't because of any particular sin in their life (1 Samuel 16:7). If they speak with their lips the true gospel, then they are to be considered as righteous as any other believer, since our righteousness comes as a gift from God (Romans 5:16-19).
