After reboot to HyperOS system please flash `mi_ext_a.img` for fix dialer, messages and contact crash/not responding/force close (Old HyperOS EEA.1.0.1.0.UNQEUXM only).

open HyperOS `Settings` then go to `About phone` then tap 5-7 time time on `OS version` then go back to main `Settings` then `Aditional Settings` then `Developer options` then enable `USB debugging`.
open windows powershell or Ubuntu/macOS Terminal & enter following commands
~ adb devices
~ adb reboot bootloader
~ fastboot devices
~ fastboot reboot fastboot (boot into fastboot dynamic need google usb driver)
~ fastboot delete-logical-partition mi_ext_a 505012224 (if not enough space to resize partition)
~ fastboot create-logical-partition mi_ext_a 505012224 (if `mi_ext_a` partition doesn't exist)
~ fastboot flash mi_ext_a path to the `mi_ext_a.img` (ex: ~fastboot flash mi_ext_a C:\user\user_name\Download\mi_ext_a.img)
~ fastboot reboot

Note 1.0.1.0.UNQEUXM version comes with Kitsune Mask 25.2.10 old version, please install Kitsune Mask 26.4 & don't install Kitsune Mask 27/Mgisk 27 version becouse this version is unstable: like auto unroot after rebooting your device after installaling any magisk module.

this fastboot package comes with flash script that run on your computer terminal to flash ROM on your phone in fastboot mode, this fastboot flash script also comes with root script that ask and input root-unroot permission (yes/no) from user, so I guess this script not handled by mi_flash_tool.exe because mi_flash_tool.exe internally run flash_all.bat (flash and wipe all user data) and has not option to user input in flash_tool.exe gui. You can choose your system as root or not during installation, you want root because sometimes custom ROM don't pass basic level integrity, if your device don't meet basic level integrity you can't use some financial pay apps(Gpay) and some drm protected entertainment apps(Netfix), if you root your device & flash `Play Integrity Fix` magisk module you can pass basic level integrity.
