I Ike to imagine it’s less of Godzilla misunderstanding Kong’s alpha call and more of Kong breaking their truce. Godzilla probably sees Kong as a brave warrior and an honorable fighter, but is still suspicious of him due to a possible tie to Skar King given how he’s an ape. He believes Kong may end up being a threat to the balance. His numerous clashes with Kong in GvK may not have only been because Kong was standing in the way between him and Ghidorah, but also to send a warning to Skar by defeating whom he assumed to be a warrior sent by him.
