I think if you’re going to ask who’s the more skilled fighter/martial artist I’d give it to Goku, but I think Superman’s specific martial arts skillset (classic American boxing and wrestling) would be very good against Goku’s kickboxing focused martial arts style. Ultimately I think it comes down to one character being a super hero and the other being a super martial artist.

Batman kicks more ass as Bruce Wayne,since his fighting style implements his no kill rule. But he's damn sure trained by the League of assassins. When fighting with restraint on the deed,you have to be damn skilled to incapacitate someone with moves,than just outright commit to the said deed. And about the secret identity part, Bruce Wayne is filthy rich and he definitely has the money and power to hire professional fighters to train him CQC if he insists. So people usually don't bother investigating his billionaire activities.

People tend to forget how absolutely broken Batman is and give him all the crap cuz they take the "peak human" way too seriously than it's meant to be. Batman himself has said time and time again that he extremely holds back and he could very well one shot most if not all of his rogue gallery without any equipment and his foes know that too that's why they always use some form of advantage (like a hostage or a bomb in a public place) to keep Batman occupied and find a way to save the said hostage so on. He almost toys with any villains he comes face to face with yes even the one with superpowers (case and point, how he one shotted Deathstroke)
