In a restaurant setting, asking のみものは なにを しますか (nomimono wa nani wo shimasu ka) is a polite and natural way to ask what someone would like to drink. If the sentence was phrased differently, like "What would you like to change your drink to?", then なにに might be appropriate. But for simply ordering a drink, なにを is the correct choice.
