Here's why I think Synth Shaun should be always be left in Atom's warm glow. Shaun grew to be a sociopath who thinks nothing about exterminating an entire town over some stolen tech and sees the SS as an experiment. After the SS rejects The Institute I think Shaun would install a kill switch into Synth Shaun. A few years, perhaps a decade after the Institute gets blown up, like a terrorist in a sleeper cell the switch is thrown and Synth Shaun assassinates the unsuspecting SS.
