In addition to using spring water and the Song of Storms to grow magic beans in Majora's Mask, planting magic beans during the second day will also cause the plant to instantly grow if the beans are planted outside, due to the rain on that particular day.

Speaking of bombs, OoT's explosion hitboxes radiate out over time while MM's are instantly at max radius. It's why hovering is basically free in MM, while OoT requires you to do things that shorten your lateral movement (wearing hover boots, backflipping in to a wall, etc.). Edit: I believe it's also why single bomb superslides are free in MM and finicky in OoT.

I believe the timer in Majora's Mask was made that way because of the timing game you play with the Postman. It makes that game harder to hit exact 10 seconds. Then again, you can use the Bunny Hood to make the timer appear just like in Ocarina of Time.

I suspect most of the differences in Blue Bubbles has to do with them being in only dungeons vs wandering the overworld. It makes more sense to have them be a tough when they're in a contained room, and serve as a challenge that must be overcome to progress. Where as if they were that complicated and strong in the overworld you'd either have to stop what you're doing to slowly defeat them one by one, or have a semi-invulnerable sword-cursing enemy hassling you EVERY time you pass through. The changes also make them easier to defeat on horseback.
