The bit you're thinking of is actually the melody from Courser, and Penumbra Phantasm is also featured prominently in Umbral Ultimatum and remixed in Dogfight at 0:29, hence their confusion.

Jack has been shown to enjoy going after the biggest fish, after all, and he even commented on how he hoped PM would team up with him, so yeah, it's quite possible, unless like, Jack sees Dirk and goes into a frothing rage because OH MY GOD I ALREADY KILLED YOU. As he's been known to do, or at least give a good solid "WTF" like he did when he was fighting John and Rose showed up.
