Why'd the folks leave this place after it got wrecked by pirates and not fix it up again?

The settlers left it because the city was too damaged to repair. Henry Morgan and his crew burned most of it down, and not much was left standing. The location was also vulnerable to attacks. So, they moved to a more defensible spot nearby (called Casco Viejo now). This location had better natural defenses and allowed for a more planned and fortified city. It was all about survival and avoiding the same disaster again.
