Why wouldn't you be able to align the part to the fixture or vice versa?

You can do it both ways, but typically it is easier to position the part the way you want it and simply change the Work Coordinate System and add the vise to the other side. It makes setup easy and toolpaths will all be visible and can be simulated at the same time for both operations.
