In my personal experience, and from someone who has migrated million of data lines into SAP ECC during his life...the only think I can say is "wow", SAP has made a grate job with this migration tool.. If just the young SAP Consultant generation had known how much we suffered with LSMWs...

Master data is never transported from dev! I would say that's an authorization issue

I the simulation phase, SAP will check all configuration issues in SAP. Prepare phase only check the template is correct and values are well maintained
