Since none of the casual monsters in the underground know what a human actually looks like and Toriel saying it's been a very long time since the last human fell. It makes the most sense for Alphys to have only created Flowey recently. This would also line up with why Flowey is surprised that human determination beats his own and overrides his control of saves. Flowey would've already expected this if he'd met other humans before.
