That's because of how system prompt works. ChatGPT can't "see" it but does everything that it says and doesn't forget about that.

Another thing to put in the prompt is to ask GPT to cite its sources. I've had success with this in being able to verify statistical information and studies it quotes, etc.

Whatever i try, (even asking ChatGPT for help on how to write the instruction so it does work), I cant get it to ask me clarifying questions ONE AT THE TIME instead of all questions listed in one single message. This one for example doesnt work: "Begin with your initial query or request. So just to be fully transparent, once we deciced on a base layout and some samples we generated these with a 8 prompt sequence but there is always the manual component of "hat is the typical use case going to be" or "what attributes do we actually wanna include and how much depth should each one have" or "how do we set this up so it's easily customizable". It wasn’t until, after much frustration, that I saw the quick mention you said of some strange website called Notion that I’ve never heard of or new how to work. I was then able to figure out how to build a notion page. What a pain in the ass!! All I wanted was a PDF! You should warn people that this takes many extra steps to make work. In fact, it doesnt matter how you make use of the two custom instruction inputs. you can treat them as a single big one if you like to. the suggested subject matter does... not matter - chatgpt does not make any difference.

Behind the scenes it’s set up to only apply them if they are relevant to your prompt. You could add a line at the beginning that forces them to apply every single time .
