There's a scene in the manga that for whatever reason hasn't been adapted in the anime. After the fight against the Menos Grande at the start of the series, Jinta crushes the spying fly which only now we know belonged to Aizen. Even if it wasn't shown clearly Kisuke saw it, so he probably knew that Aizen was spying them,
