I think the reason it's so hard isn't just because of the fact that we all liked him, but because he showed that, in spite of Peter's smarts and some pretty impressive skill and resilience, he's still a scared fifteen-year-old stranded on an alien planet who is starting to die, and worse, he sees his death coming and doesn't quite understand it. And Holland NAILED IT. That desperate scramble with his hands as they start to turn into dust.... Absolutely nailed it. Also the fact that Tony, having not wanted him to come in the first place, feeling pretty impressive guilt over the fact that Peter's probably going to spend the rest of his life stuck in space far from home and family (with that being the BEST case scenario), and having a sort of "cool uncle" relationship with Peter, tells him he's going to be OK, grabs onto him, makes kind of a half-grab for the dust blowing away despite knowing it's useless, and kind of folds in on himself at the very end just really drives it home, especially since we know from Age of Ultron that Tony's biggest terror is allowing his actions to lead to the deaths of his teammates. That goes double for Peter, since he's not only his teammate but his mentee as well.
