it's because when you connect to legends it compares relevant Pokémon using data that they had from that game. Normally that species can't be an alpha because that species cannot exist in legends but because it used to be an alpha it's still retains the data for it when viewed from the legends box mode

I evolved my alpha dartrix shiny into alolan decidueye in shield and back to home however it no longer shows the alpha mark on it ;( I hope it’s just a glitch

If the last game you interacted with is shield it wont show the alpha mark and it will show the wrong pokeball - but if you use home to look at your legends save file, even though you cant transfer decidueye back in, it should show the right ball and alpha mark again. Hopefully when home updates for SV it'll figure out how to show it properly.
