The reason why they didn't was even though The Powerpuff Girls have far less episodes, they where spread out over the course of 7 years, so everyone still remembers them. Actually, I didn't watch "The Scoring Session" until now and it turns out what I read may be wrong. The Warners' designs (rounder heads with taller eyes) are a dead giveaway that it was animated by Wang Film Productions. It seems that Wang was suffering from the excessive workload they were being given for animation during the Kids WB era, especially during season 3, so it's really no wonder that it looks kind of last-rate.

Personally, I've had a feeling that Wang's animation wasn't up to par on that episode (mind you, I think that Wang is a competent enough overseas studio) because they were busy working on episodes of Pinky & the Brain, as they were the company who animated most of the episodes of that show, and on the finale of that show (which was a crossover episode produced by Wang aired under the P&B banner), the Warners appeared to be on-model, and the animation was fluent.

They really didn't even have a budget to do #99, from what I heard; if true, then the only "new" material made for it would be Stone's "Animaniacs Suite," as the other 15 minutes of show would have been existing completed-but-unused material. "Animaniacs Suite" was meant as a goodbye, much like completely torpedoing the budget to use "We'll Meet Again" to wrap up the last Freakazoid! episode was meant as a goodbye.
