The Nagas did not appear because the opening was done with the permission of the temple authority, King Dibyasingha Deba, and they also took permission from Lord Jagannatha, Subadra, and Balabhadra. They did Sashtang pranam. There was good intention behind the opening of chamber. If it had been opened by any other means, the Nagas would have manifested to protect it. This incidents have been covered and recorded by multiple news channels during live telecast of Nabakalebara. They come out after the pooja/ceremony has been performed. The holy tree typically bears four naturally formed signs of Vishnu. No birds nest in the tree or can be found nearby. The tree appears simultaneously in the dreams of multiple Sevayats and Pandas for several days during their search, guiding them with directions. This happens every 12 years. Lot's of unexplained things happen during Nabakalebara that still remain a mystery. So Nagas exist.
