Luke has known that since birth. But Luke declared that Holden will always be his real father. In fact when Lily was pregnant with Luke, she didn't know if the father was Damian or Holden. She either got pregnant by Damian(her husband at the time) or from a one night stand with Holden. When Luke was born, the paternity test revealed that Damian was the father.
