For instance, several brawlers throw out ability cards right before a gate card is activated, despite it clearly saying that ability cards are used after the battlefield is flipped. Or heck, activating gate cards even if a battle hasn’t started.

I mean... based on how they show the doom cards working, the effect of the doom card is as follows: If a Bakugan is defeated by your Bakugan, Ability Card, or Gate Card, then the Bakugan is sent to the Doom Dimension, unable to return. In other words, if only one threw down the doom card, then only they could send a Bakugan to the doom dimension. So, in this episode's battles, if only Jenny threw down a doom card, then only Bakugan that Jenny defeats would be sent to the doom dimension, where as the Bakugan that Jewls defeats wouldn't.

simple the doom card only affects the opponent causing theirs to go to the doom dimension where the bad guys don't lose bakugan since the battle brawlers don't use doom cards. thus the only way the bad guys lose bakugan to the doom dimension is either sacrificing to remove bakugan of the opponent such as the tidal wave move of aquas siege or defeating their own bakugan such as masquerade will do.
