This is my favorite scene with Moriarty, and possibly my favorite scene from the series as a whole. From the moment John was revealed to have been taken hostage, the way this scene was delivered was just phenomenal. Moriarty coming out with no trace of fear, the look in Sherlock's eyes as he holds the man at gunpoint, the symbolism of Moriarty standing beside the "Deep End" sign.... and Sherlock replying to Moriarty saying that what he has to say is known, that "[his] answer has crossed [Moriarty's mind]". Finally, the look on Sherlock's face as he aims the gun at the explosive jacket, the way it screams, "If we're going down, so are you..." Brilliantly executed! Absolutely brilliant!

I think that last scene where Sherlock shot him was very reminiscent of the Sherlock Moriarty faceoff in series 1. Who knows what would have happened if Irene hadn't called Moriarty at that time?

Docktor Jim I'm guessing that Sherlock didn't shoot Moriarty here because he knew the snipers would probably shoot him and/or John the second he pulled the trigger. It's been a bit since I've seen "His Last Vow", but I don't think Sherlock had that same threat hanging over him.
