that's not how it work, in that case he could not lose, he was the one, the one of that iteration, but instead of being a sacrifice, ai anderson put the matrix in such bad state that the god machine had to make a deal with that iteration of the chosen one, freeing, humanity, at least for a time. If neo was not some rogue code sponsorised by the matrix itself, he would have died like anyone else, no matter how hard he tried. He is the son of the god machine, integral part of any iteration of the matrix, the equalizer, code jesus, this had so much potential but they ruined it.

The humans started the war against the machines, even when the machines tried to cohabit in peace as two different species. They were betrayed by the humans and then realized that we as humans were the plague of the world, we were the destroyers of civilizations, we were the viruses in this infected world. After we lost the war against the machines, they created a reality to farm us as energy and keep our race under control. The agents are not villains, they are the ones who keep the matrix under control when it's needed. It's agent Smith the one that mimicked human behavior and tried to escape the infected prison the the matrix is. Agent Smith pursues power, the power to be free, the same power that led us to war at the beginning. This is my interpretation of Animatrix, good series of animated shorts
