The actual thing is that the Portuguese were behaving very badly as you can see in the episode. The situation was worsening already between the Mughals and the Portuguese and it was even escalated more when the Portuguese attacked Jahangir's mom Maryam - uz - Zamani's ship who was an influential lady. At this time, the Britishers managed to defeat a fleet of Portuguese ships as well. Due to all this, Jahangir had to give the Britishers the permission to erect a factory. Prince Khurram or future Shah Jahan (who was the crown prince) predominantly didn't like the Portuguese which also added to the reasons. Merchants only wanted to do good business. They tied up with the Portuguese when they were politically and militarily dominant in India and the Indian Ocean, now they tied up with the Britishers as now they were dominant.

You're somewhat right the reason of there not giving intrest to naval missions is that Mughals were originally from landlocked countries like Afghanistan and Uzbekistan so some says that naval missions mostly carried by there allies like rajput kings , courtiers and also there rajputs wives coz there is also an incident the Durning Akbar's time Maryam uz Zamani/ Harka Bai Jehangir's mother sent a ship full of gifts to Mecca with Mughal envoys which got attacked by pirates , so i agree that here Mughal did make mistakes buy ignoring naval politics but we can't blame them 100% coz they there military were obviously ground forces more focused on conquering land and they're were initially obsessed with capturing central asia and samarqand but later there intrest switch to conquer south and east india and sea and navy was not there first priority and , as far as I know only Martha , Mysore and southern states that were sea locked they were able to gave tough fights to them coz there's army's had some experience in naval battles and naval politics and it's also kind a strange that tipu sultan sent letter to America for seeking allies also not Mughals so hope I've explained my perspective on it
