Can this stiffness knockdown factor be taken to the extreme? I would like to apply this approach to a pergola type structure with open sides and knee braces. So basically no shear feature. I was alternately thinking of directly measuring the as-built natural frequency of the structure (via accelerometer and forced excitation) and then working backwards from that to determine seismic susceptibility.

this same concept can be used for the pergola but you would use differing equations to determine the stiffness of your system. a pergola most likely is acting like a mini moment frame pinned and or fixed at its base. check out one of my earlier videos on stiffness equations to grab the one that applies to moment frames. your data collection sounds like a great experiment that could yield very cool results!
