It's an animation cancel. You need to shoot and then switch characters straight afterwards. On Xbox this is pressing X, then right, then left.

I know this is years late, but might help someone in the future, i was missing the bottom left blue flowers. There are tiny plue pixels, you have to step on all of them to grow them all

Typically you have to wait a little while after finishing building it to shoot it to get the studs, but if you're missing 30k you're more likely not getting the studs for the flower patch.

That stud isn't actually necessary for completions, as long as you kill enough gonk droids and civilians to account for it, so is skipped to save time. There is also a stud across the map in the building, and the windows in the tower near the end, which are skipped to save time as well.
