Hello Andre. I don't think this is possible while machining in assembly mode. The way I achieved what you're trying to do was, I saved my assembly as a .sldprt. I established my part zero on the lower left instance you want to machine. I then put all my toolpaths on that part, so I was able to complete a part. Then, I changed my machine zero by the same distance to the next part in the assembly. I repeated this until the job was done and I had all my parts out of the material. Not really machining in assembly mode, but I had to create an assembly to know where my next part would be.
