There's a way to fix depots including capital depots, for some reason the depots won't restock unless there's a railway connecting to a dockyard or connected with another depot that has supplies in it already. HOI4's supply system is wonky as hell and with the millennium dawn mod it kinda gets more wonky. However there are mods out there that fix it but not the millennium dawn's supply system for some reason. Hopefully this helps my friend.

For the better or worse, Millenium Dawn is finally getting the deserved attention. 41k views but it's going up. Paradox and it's community are poisoned with finding one clever ideas and then stacking full on universe simulator on top without ever changing anything so that things are just kind of there without any reason

​@@superwatcher4564 months later and it's no better lol, they made it worse with the fossil fuel plants or whatever it is. which USE UP YOUR FUEL at an insane rate. you could be doing literally nothing, no tanks, no navy, no air force, and you lose fuel rapidly. within like a year max. it's ridiculous. i don't understand why even countries like saudi arabia are in massive deficits? like they lose billions (or trillions, i forgot how much it is in md) a week, while only having about 17 billion? how the hell were they even functioning beforehand? the modern themed stuff is cool but they're clueless with absolutely everything else

Pretty sure your supply capital changed due to the supply being cut off to other regions which had a railroad and supply hubs. Connect a railroad and it should (in theory) change back to your capital... What is the point of all your supplies being in your capital, but not being able to go anywhere else, when there's a supply hub that connects to another supply hub + port.
