It's a combination of 3d Modelling through software like 3DS max, houdini etc, and After Effects. I can identify some of the visuals but most of it is utterly beyond me! There's serious talent in this video, I can tell you!

Love it!!! The way it starts off looking like something I made in 3DS Max v2 in 1998 without reading the manual and progressively gets more complicated. The lighting/texturing from 2:50 is extremely special. Not sure what anyone else thinks, but if that's a fluid sim it's a F*CKING good one. AWESOME!

Halfway through the episode we see military personnel searching for what is presumably an extraterrestrial biological entity which has fled from a crash site. In series mythology any ebe who survives a crash is to be terminated immediately. Anyway, in a fairly tense search for said being you hear the first minute or so of this song. Well sampled.
