The Zelda series is full of time travel (my favorite example is Majora's Mask) and the timeline canonically splits in OoT establishing the multiverse as a thing. I haven't played it but Hyrule Warriors has a multiverse plot I think (even though the game's considered non-canonical). There's also that old edugame Mario's Time Machine but nintendo didn't make it. Eternal Darkness explored the multiverse from a cosmic horror angle with the final true ending becoming available after three playthroughs each opposing a different elder god. There are probably more examples but those are the ones I can think of.
