No they're not If you need persuasion, beat every story in Sonic adventure and then select super sonic. It will play a cutscene of Eggman getting mad then it will cut to knuckles with the Chaos Emeralds in front of the Master Emerald *and* in sonic 3 you collect the chaos emeralds and the master Emerald gets stolen by Eggman. It doesn't affect the chaos Emeralds and sonic can still turn super using the Chaos Emeralds
