They covered up the "Baker Incident" mostly to protect themselves because the BSAA had actually attacked the ship that was carrying Eveline, effectively making her mold spreading throughout the local bayou after the ship washed up partially the BSAA's fault.(I also believe it's mentioned the BSAA were starting to clamp down on Chris, and actively withhold info from him) Their confirmed use of BOW at the end of 8 is just the final straw that cements to Chris that the BSAA has been corrupted
