Even with the intersect, Chuck should not be able to hurt Sarah. The intersect can give knowledge, that is not the same as muscle-mind coordination. This was one of the faults in the continuity of "Chuck" and part of its downfall and loss of fans the last two seasons. It was a mistake to make Chuck the equal of Sarah and Casey. If knowledge was all that mattered, then Beckman would have been superior to Sarah. If the intersect could control Chuck's mind and nerve connections, then his attitude would have changed immediately and there would have been no need for him to "learn to be a spy".

The Intersect is a program that evolves over time that's why it's called 2.0 Chuck Intersect didn't give him anything until it evolved higher if it gave him higher intelligence then he already had why wouldn't it give him Muscle memory for combat sense the updated version was able to copy any style of fighting? It does attack the nerve system which we know works through out the entire body. Be sides Beckman Intersect might have been a whole different model from Chuck's we don't get much detail on how Beckman Intersect really works we just new he had one like Chuck. Chuck knowing how to protect himself as good as Sarah doesn't take away from the show infact it made the show better I was tired of watching the guy run around everytime they faced danger.
