I think he stopped because he remembered the side effects Velocity-X could have on someone, it could make the person who uses it addicted to it so he was somewhat afraid of whether or not Barry would become addicted to it. But he quickly threw that fear away and decided to use it anyway because his best friend was dying and he basically needed to jump-start his powers in order to survive
