Clip or Mask Raster using Polygon Layer in QGIS

That tool with the No Data Value doesn't work if you are clipping on low elevations. If the range of my data is from -20 to 100 for example, every 0 value will disappear...

For that you need to clip ta Raster using GDAL Clipping Algorithm !!! Thank you

I have a question. Can I use a stack layer ( overlapped of raster layers ) instead of a single raster to clip an area out from there by using polygon ?

Yes you can
