From wat I can understand, its a different phase. Her blue eyes mean she's not trying. Red is pure power. Dat wat I can understand.

ChariotheJudgement If I see things correctly (no pun intended), the red eyes are when her Grimoire's magic starts taking effect.

There is major controversy about Alice's mother. It turns out before Touhou was on the computer, (in the PC-98 games) Shinki also had the light blue eyes turning red. Shinki is the creator of Makai, basically youkai(demon) land. Shinki also seems to have created everything in it so basically all the people in Makai and presumably Alice Marigold who also appears in the game Shinki is in and it may be argued that Alice being a fight-able boss makes us wonder why she is significant to the game. For THIS REASON we are suspicious that Alice and Shinki have a family relationship. The maker of this video believes Shinki is Alice's mother which explains why Alice is now gaining her dormant demon queen powers.
