Palpatine made vaders armor heavy and bulky so that he couldn’t over power him. He also made the armor highly susceptible to lighting so that he could easily take him down with with lightning. Not just that but the suit made him in constant agony but he ended up using that to strengthen his connection to the dark side. He even at one point took out an entire rebel army that had their guns trained on him

Well it's more complicated than that. See ideally speaking Death Battle takes from the "general history" (for lack of a better term) of a character's feats. Originally, Dr. Doom wasn't as powerful as he was shown, but like his enemies the Fantastic Four he actually has grown in power and knowledge (which also contributed to Darth Vader's downfall, since his full potential has never been realized and is reflected in EU Grandmaster Luke, until the EU isn't canon anymore). Though that overpowered stuff can be argued to be subjective.

Think about both of Doom's fights. With Vader, he chose a Doombot to fight first to gauge Vader's power. He didn't even bother with that fighting Lex Luthor, showing that he actually saw Vader as a more serious threat than Lex. Doom sends out bots when he isn't 100% confident of victory.

To be fair: Much of Vader’s power comes from the fear he generates. Yes, he has mastery over the Force and is a masterfully proficient fighter but look at both of his fights with Obi-Wan...who has zero fear of Vader and beat him twice despite (Remember he ALLOWED Vader to defeat him in order to galvanize Luke) being the lesser combatant. To Doom, Vader is a fly.

Eh, I kinda didn't care for this, I LOVE Star Wars, but puting Darth Vader against Doctor Doom is like putting Black Widow against Wolverine. The scaling of comic book characters is insane, where Vader has been seen at his limits, comic books (in my opinion) sacrafice limits to make their favorite villains/heroes even more stupidly powerful. Vader being arguably the 2nd strongest Sith ever? Well too bad, Dr. Doom has magical mystical tech - ex machina! Doom keeps himself protected by many magical spells to prevent anything like that from hurting him, while his forcefield stops Vader's lightsaber attacks.
