Seems like the beginning contains the major differences. Like the intro is shown in-game instead of the FMV, Wayne & Dwayne are absent and Daisy wasn't implemented as well (0:17 Empty truck), which could mean that Jake's original intention was to rescue other dogs overall.

This game was my childhood. I wish my disc was still working properly. Lots of similarities with Jak and Daxter here.
