I think it's cause the original Wii U version didn't have him and said cutscene was rendered before the Switch version came out but that bonus scene was done with in game graphics so they could easily add him into the post-credits scene. Basically Nintendo was lazy and didn't do a rendered scene for Funky Kong in the intro OR the ending.

It’s a bit of a shame that Funky doesn’t get his version of the ending FMV. But he does get his own section of the end credits (and is added to the final in-game cutscene), so I’ll let it slide.

People are wondering why Funky isn’t in the ending. Well, it’s a pre-rendered cutscene, meaning it wasn’t made using the game’s engine. They would have had to make the cutscene again from scratch. Call Nintendo lazy, but that’s still a lot of work for a mere port. I, however, am thankful for the inclusion of the almighty Funky in the first place.

It's a shame they Didint do more stuff with the intro and end cinematics as well as the credits protrates to change to Funkey Kong but oh well. I can't wait to try him out tomorrow Like my ideal intro for funky would be to first have the normal intro where the kong family get's blasted off of the island and such. but show funky kong flying in his plane like in the show. and then off of a sudden the kong family hits his plane at full speed sending funky flying towards the starting level and for the ending. have the same thing but with funky coming out of the volcano. getting the horn and blowing it and surfing with his board on the trail of flowers. then he lands on the beach and watch's as donkey kong and his family pretty much on a make shift raft paddling towards kong island. they celebrate funky getting their home back. and at the end it shows them playing their instruments with funky kong dancing or Jaming out to the jazzy tune
