And what does it mean if the query cover is 39% & percent identity is 87% with E-value 3e-49? Is this significant result?

The very low E-value of 3e-49 indicates this match is highly unlikely to occur by chance, making it statistically significant. However, the alignment covers less than half of the query sequence.
