I always assumed Tom just had empty eye sockets. The scene where he rubs his eyes and accidentally presses his whole fists in is likely a joke like how cartoon characters only get affected by gravity/physics once the realize/mention it. All of the scenes where Tom does have normal eyes for a split second, I believe those are jokes as well just to give him a temporal funny face expression and break physics for a moment.

Here’s my theory: I think Tom might have a real life medical condition called an 8-ball fracture. An 8-ball fracture is when blood fills the iris which can either make your eyes seem entirely red or entirely black. So maybe Tom hurt his eyes and got 8-ball fractures when he was younger.

Tom's eyes started off as a black line, but later transitioned into empty, black sockets. He inherited this peculiar trait from a bowling ball (considered Tom's "mother"). In a second Tumblr post made after the end of Eddsworld: Legacy, the real Tom stated that Tom's black eyes came about from a suggestion he made to Edd after noticing that he would often draw Tom with hollow white eyes when he was shocked. Tom suggested Edd replace his character counterpart's unibrow with black circles for easier animation. Tom meant for them to be fully black eyes which were caused by the counterpart being possessed by a demon that would take control of Tom's body in moments of extreme anger. Edd decided to take his own approach to the new look and portray them simply as empty sockets.

I feel Tom's eyes are directly inspired by Edd's homage to Gorillaz, namely 2D's hyphema case (see gorillaz.fandom.com/wiki/2-D#Physical_Appearance). Furthermore, an earlier version of his page would support this theory as it is suggested that he was always an avid follower of Gorillaz among other bands as listed on the Eddsworld KZbin page in the FAQ section. That said, what Edd was always good at doing was incorporating these minor details and references from outside source material and re-imagining/inventing his own take on what the story was behind certain minor details that go on to be major/minor plot points as that, the way I see it, was always a point of intrigue when it came to watching the show. Suffice to say that without Edd, I believe this is a certain quality that the show may not ever see again regardless of how many people can band together to pull off something in Edd's legacy and memory. That's not suggest that their hard work was ever, at any point, in vain, rather, it felt like an interpretive continuation of a pre-existing narrative that Edd left behind: a woefully Eddless Eddsworld if nothing else.

Here's my theory: In the song "Trick or threat" around the end Tom's lines are “You can't possess something twice ” as his eyes turn turn to a pink color. In that case your mind will go to like a ghost or a demon, in fact in the episode Power edd when Edd and Eduardo are fighting, Tom was behind or in front of a what looks like something abandoned and for a few seconds you hear screaming from Tom and then you see a one eyed demon and the one eye is all black. So the cause of Tom's eyes could be from the Demon DNA he has. (This is my theory :>)
