Eren knows this will happen (he has seen the future) and thus he is trying to make his friends hate him too so that they don't suffer. Mikasa throughout her life has only devoted herself to Eren and after Eren dies, what will she do? Die? Eren tells Mikasa indirectly to find something else in life in which she can take comfort. In a way, Eren wants Mikasa to be happy with her own life, not for Eren's life. Just how Krueger had to sacrifice his own people to achieve revenge, Eren has to be a bad guy to his own people too.

SPOILER ALERT!!! I honestly don't think Eren realized his feelings for Mikasa in earlier Season. And it made it more tragic for me. They were only 10 when the fall of Wall Shiganshina happened. So more likely they really treated each other as family/friends. Mikasa realized her feeling eventually after they graduate (they were 15). Triggered by that time she thought Eren was eaten by a titan. Eren on the other hand is dumb af. Lol. In season 3 when Sasha and Connie was teasing Marlo about Hitch, Eren was still clueless. Between the time they retake Wall Maria and attacked Marley, I think it was by then Eren slowly questioned their feelings for each other. Is it because Mikasa see him as family? Or because of her nature as an Ackerman? Leading to that question in Liberio, "what am I to you?" That talk with Zeke (they are talking about Mikasa) is his way of confirming their feelings are actually mutual and not just because she's obliged. Zeke: what are you gonna tell her? Eren: What am I gonna tell her? I only have four years left. When he flashbacked to Historia saying "What if I bear a child?" is not because he's the father. It's his expression of regret and letting go the possibility of life and family with Mikasa. So I think he never had the chance to confess before he went on to wage war. He never even had the chance to show Mikasa his feelings. That's why at the end he was like a frustrated lovesick puppy saying he don't want Mikasa to love another and he wants to live with her. Because before they can even start, they already end.
