Lois Lane was moved to the bat cave when the invasion happened, the reason why Superman went against the League and join Darkseid is because Batman couldn’t protect Lois or sacrifice himself. In the next timeline, Flash went back in time and reminded Batman that Lois is the key, so Batman created a gun that could kill Darkseid (which goes against his rule) and sacrificed himself, with Superman using the gun to kill Darkseid. In the epilogue, Superman named his son, Bruce, as a tribute to Batman, at the same time his son became the next Batman.
