What is the difference between the FMA 2003 and the FMAB 2009? I mean I understand that the quality is different but I mean there are different chapters? is it changed the story?

The 2003 starts out the same as the manga, but since the show was coming out faster than the manga chapters, the studio decided what was going to happen in the show next. The 2009 version follows the manga exactly, and is way better.
