It's not too hard to understand the story. Jenova is an evil alien monster that is very much akin to The Thing. Shape shifting, viral, and bent on consuming the planet/life itself for food and a vessel to continue it's travels through the galaxy. The Cetra defeated it, but couldn't fully annihilate it. Shinra discovered the dormant Jenova, thinking it was a Cetra. Using it's genetics, they created Sephiroth: a human-alien hybrid. Once Sephiroth discovers this (or possibly because of Jenova's control/genetic imperative) he wishes to merge himself with the planet. Unlike Jenova he lacks the ability to consume the planet's biological life; he must use black materia to inflict a wound upon it, so when it attempts to heal itself, the energy used to do so could be consumed by him. Thus becoming the dominate consciousness of the lifestream, conquering the planet, and becoming a new, higher being. What's there not to understand???!?! I mean, besides all the fundamental things you need to know about the setting, how the characters fit into this, why Cloud never made it into SOLDIER but also, is under the control of Jenova. Okay fine, it's an entire fleshed out setting, that one could easily fail to understand, especially when many of the story explanations are optional content.

This is why you overlevel before facing frogs. Just grinding out all the limit breaks in the forest outside Junon does it. It makes you fast enough to just use Beta on them before they can do anything. Plus there's white cape somewhere in this part of the game that blocks frog/mini.

You need a Golden Chocobo to get all the materia in the caves to grant you access to the forgotten, forgotten city, accessed by you killing yourself near Aerith's resting place and you'll wake up there and have access to Dead Aerith once you defeated Jenova Kek, as a party member she'll open the path to the time guardian for you if you return to the Temple of the Ancients.
