The main issue I have is not that they are cousins, that's fine, love comes in many forms and colors. That's not the only way you can do Incest in this game. You can pair up any of Chrom's other daughters with Owain (Cynthia if he marries Sumia, Severa if he marries Cordelia, Kjelle if he marries Sully…). You can also pair Owain with Morgan after pairing up the Avatar with Emmeryn.

Technically this (and any other situation like it) is the "marriage S-support". Though it has probably been said several times already but during the translation the project managers removed several things they considered "iffy". First cousin marriage is one of those things considered "OK" in most of Asia but "iffy" in Europe and America and therefore removed before anybody would get their panties in a twist over it.
