"for some reason there's only two levels instead of three" the framing of the original Japanese game was a storybook, and the kids reading the book accidentally tore out the last page where Wart surrenders and there's a happy ending. The "missing" last stage is the missing last page of the book.

Yep, in addition to the lack of the ability to run reducing the amount of “Luigi” skips you can do, this simple element makes the original feel different in a special way.

I remember as a kid figuring out those two warps, thats how I beat the game for the first time I really felt like I had discovered something so super secret compared to the easy SMB1 warp zones

I recall this being the first video game I beat... ever ... and then after, I would ( unknowingly) speed run it for my friends. It was the one feather in my cap I had as a Nintendo kid.
