Actually you're kinda right about the programmer luigi thing. Yesterday a bunch of snes and n64 games source codes and betas were leaked, including uncompressed star fox 64 voice lines, unused assets for star fox 2 and Yoshis island, and an unused deku tree from oot. One of those n64 games was mario 64. Not only was one of the old betas leaked, but some unused voicelines of luigi were found, along with pieces of a luigi model. Slowly the model was put together, and they not only got the full luigi model, but also got him playable in the game. So the rumors were true in a way. L really is real 24 years and 01 month later.

There's actually one legend from this era I'm still looking into, because unlike all the ones I read about, this one I actually SAW directly. I have no idea how, but a friend of mine had a bugged out copy of Link's Awakening (Original, not DX) where the entire world was invisible. All the monsters or other sprites showed fine, but the background layer was entirely gone, and to this day I have no idea how he got his game like that unless it was just a faulty cartridge, though he claimed it was a trick his uncle taught him that he wasn't willing to tell me. (He was one of those kids who WOULD do that too, so it wasn't just a convenient excuse, he was just like that. lol) Also no, he didn't have a gameshark or anything, cause he DID let me hold and play his system, so I saw the cartridge itself. Nearly 20 years later and I still haven't found anything online.

I think my fav. real ingame mystery was the old man in the dessert in Pokemon Sun and Moon. I never played the game but I have watched videos about it. Basically there's this old man somewhere in a dessert-ish location in the game that you can find that talks about space and stuff, and would ask you to bring him a specific Pokemon, namely Lunatone or Solrock, depending on which version you're playing. But in case you didn't know, those two Pokemon for some reason were not available within the game, so the only way to do this is to hack the game(if I remember correctly) and give it to the old guy. He then says he can finally go home--into space, and he just flies off into, well, space. It was so weird and I can never forget it

My favorite game rumor was around Harvest Moon 64. It was rumored that you could get a white-colored power nut/berry as opposed to the regular red or the rare blue. This nut would give you a shield to be able to go outside in hurricanes and tend to your farm, but iirc, you could break the shield and warp to an alternate reality where Karen perpetually wears a grape costume, among other things. Given that this is a game that has another very Karen-heavy plotline, as well as a deleted marriage candidate who is a princess but also was a turtle, it still seems plausible somewhere in the depths of my mind lol.
