The reason Lelouch had to erase himself from Shirley's memories is because she knew too many things that were separate. If he makes her forget that he's Zero she still knows that she shot someone, and that Mal and Geass exist. If he makes her forget about shooting someone, she still knows that he's Zero and Mal and Geass exist. If he makes her forget about Mal and Geass, she still knows he's Zero and that she shot someone. The only thing that could catch all three would be the only thing connecting them; him, and him as in Lelouch Lamperouge. It was the only way to not only give Shirely a sense of peace and keep her safe (because she was psychologically breaking down at that point) but also the only way to keep his secret safe (as the only other option would be to kill her, which Lelouch refused to do).

Ok to clear up the geass thing when you are given one it pertains to your personality and current state of mind. As you saw for leluch he wanted the power to destroy Britannia but he needed an army and so also due to his kingly personality he was give the ability to control people. So just to clarify a few things. Lelouch doesn't know Suzaku is the Lancelot pilot. Suzaku only told him he was moved to the R&D division so he wouldn't worry and that is actually true since the Lancelot is specifically a prototype for research purposes patroned by the 2nd prince. And numbers aren't allow to pilot knightmares so it would never in his wildest dreams occur to him that Suzaku is the one inside. Also, since the Lancelot is not a part of Cornelia's forces he's not on the leaked info that the black knights keep getting. This is one of the reason Lelouch keeps getting caught unprepared for him. Great reaction as always.

I get what the show was going for in terms of suzaku. Its honestly a genuinely great concept. HOWEVER it needed better execution. In order to make a self destructive hypocritical ideology like his look understandable to the audience empathize with him, they needed to tackle it with a lot more nuance which the story just didn't do. People understand why he did the actions he did, but the issue is how he goes about it and how little the show delves into his side and motivations overall or just show any merit to his ideology outside of whenever its convenient to the show. We are constantly shown his undoubtedly wrong actions yet are rarely shown the merit to his side so for 90% of the show all we see is a self righteous buffoon committing all these wrong actions but acts like he is right. Of course thats going to piss the viewers. Its not that people dont understand what the story is trying to do, but that the story doesn't display Suzaku's side in a way that makes the viewers care. Suzaku's character motivations and his story in general needed a lot more nuance which the story unfortunately doesn't go into for the most part.

At that moment, Lelouch wasn't thinking rationally. Because the smartest thing to do in that situation is to give her the BIG CLAP. But instead, all he wants to do is make her forget her pain. The pain that he caused to a friend who was more dear to him than he realized. It's a moment of real genuine human weakness and it's just brutal.
